Nell'ultima stagione Gordon, Bruce e la GCPD lavorano duramente per riportare l'ordine a Gotham City dopo il crollo dei ponti e l'abbandono della città da parte del governo, mentre Oswald, Barbara Kean, Firefly, Freeze, Spaventapasseri e tanti altri si stabiliscono in alcuni territori della città. Selina resta paralizzata a causa di Jeremiah Valeska, ma assume un seme da Ivy Pepper (ora in grado di controllare le piante) che la guarisce, pur cambiandole personalità. Una squadra militare chiamata Delta Force, guidata da Eduardo Dorrance, un vecchio compagno d'armi di Gordon, giunge a Gotham apparentemente per ristabilire l'ordine sotto la guida di Theresa Walker (una delle figlie di Ra's Al Ghul), ma rivela presto di avere in mente oscuri progetti per la città. Gordon, che nel frattempo è diventato padre di una bambina avuta dopo un rapporto occasionale con Barbara, con l'aiuto di Bruce, reduce da uno scontro con Jeremiah culminato con la sua caduta in una vasca di agenti chimici, Selina, Lee, Barbara, Oswald e Edward si alleano per contrastare Dorrance ora chiamato, a seguito di una trasformazione da parte di Hugo Strange, Bane e la Walker, riuscendo infine ad avere la meglio. Non ancora sicuro di essere pronto a proteggere la sua città natale, Bruce decide di partire per un lungo viaggio senza salutare nessuno, per allenarsi a fondo e migliorando le sue tecniche di combattimento.
L'episodio finale, ambientato dieci anni dopo la conclusione della vicenda, vede come tutti son cambiati: Gordon è diventato il baffuto capo della polizia, si è sposato con Leslie e passa del tempo con la figlia, chiamata Barbara Lee Gordon. Pinguino è ingrassato ed è appena uscito di prigione e si è alleato con Edward, appena evaso da Arkham grazie ad un anonimo benefattore, ma sono entrambi fermati da uno spaventoso uomo vestito da pipistrello. Colui che ha fatto evadere Edward non è altri che Jeremiah, che ha passato i dieci anni dopo l'incidente come un finto vegetale ad Arkham, finché non ha sentito dire che Bruce sarebbe ritornato. A quel punto Jeremiah, che ha adottato una nuova identità, viene fermato dall'uomo-pipistrello che si presenta a Gordon, Bullock e Alfred come Batman.
